I went out today to sight in the new scope on my 3-gun rifle. To begin, I started at 25yds to make sure I was on paper and all was good. Zeroed perfect. When I moved to 100 yards, I was hitting 6" high. I don't know a lot about ballistics but this seemed weird.

Am I missing something or does that seem like a lot at 100yds?

Short answer is you are good to go. You are always going to be high at 100 when zeroed at 25. An old rule of thumb is on at 25, close at 250 with the scope 1.5inches above the bore. There are a bunch of ballistics apps out there that you can use to figure everything down to a gnats ass. I like the Shooter app the best. It seems easier to use than strelok.

At 25 the bullet is rising through your sighting plane. A 25 yard zero is similar to a 300 yard zero.

So, not strange.
Agreed, but does 6" sound like a lot. I thought it would be about 3"

My ballistic software says 4.71" at 100 yards for my 2670fps 69gr Ammo. It reaches its maximum height of 6.42" at 170 yards.

Would that INCLUDE my scope offset?

What reticle then? I run a 25 yard zero on the strike eagle so I have to use the top tip of the reticle to be dead on at 100
It is a cross hair with an illuminated 1 moa dot

Is yours adjustable? Mine is about 2.5"

Depends on your stock. Standard stock on bolt guns and some adjustable AR's is 1.75.
All of my other AR's with A1 and A2 stocks need a riser to bring it up to 2.5".

6" high at 100 with a 25 yd zero is a bit much. Others have given the technical answer. I always go the shadetreee mechanic route and look for the simplest answer. Shoot better.
